ABSTRACT

Aims: The aim of this case report is to demonstrate the importance of prioritization of sensitivity over specificity, coupled with additional confirmation by using standard methods. Next-generation sequencing has revolutionized genetic research as it has allowed sequencing of human genomes within days. Generated raw sequencing data are manipulated using bioinformatic approaches for variant detection. Variant discovery should be performed on appropriately pre-processed data with the aforementioned prioritization of sensitivity over specificity. Presentation of the Case: Here, we report a case of a low quality variant call, emitted due to prioritization of sensitivity over specificity. This call was found to be a causative variant for the patient’s phenotype. DNA extracted from peripheral venous blood of a young female with encephalopathy was sequenced on a MiSeq apparatus. The obtained and analyzed call set emitted a low quality heterozygous insertion with a high probability of a false negative call. Annotation revealed a known pathogenic insertion rs758946412 with a frameshift consequence flagged with “Early infantile epileptic encephalopathy type 9” in ClinVar. The emitted insertion was validated and confirmed by using SANGER sequencing and RFLP. Conclusion: In the presented case, the variant could have easily been missed without the prioritization of sensitivity over specificity. Furthermore, the presented case also demonstrates the importance of additional methods for confirmation of NGS calls that do not meet the thresholds.

ABSTRACT

The rapid increase in genetic dataset volume has demanded extensive adoption of biological knowledge to reduce the computational complexity, and the biological pathway is one well-known source of such knowledge. In this regard, we have introduced a novel statistical method that enables the pathway-based association study of large-scale genetic dataset—namely, PHARAOH. However, researcher-level application of the PHARAOH method has been limited by a lack of generally used file formats and the absence of various quality control options that are essential to practical analysis. In order to overcome these limitations, we introduce our integration of the PHARAOH method into our recently developed all-in-one workbench. The proposed new PHARAOH program not only supports various de facto standard genetic data formats but also provides many quality control measures and filters based on those measures. We expect that our updated PHARAOH provides advanced accessibility of the pathway-level analysis of large-scale genetic datasets to researchers.

ABSTRACT

The creative process demands commitment from the creator to deep psychic urgings, most times the unconscious ones. For the process to occur in its plenitude, freedom is necessary. The demands of the material world impose necessities, which may obstruct the process. The intrapsychic levels towards the material world and those towards the artistic creation are opposite and most times incompatible. Attending the creative calling is a challenge to free will.

ABSTRACT

The reproductive success of tropical amphibians is influenced by factors such as body size and the characteristics of breeding sites. Data on reproductive biology are important for the understanding of population dynamics and the maintenance of species. The objectives of the present study were to examine the abundance of Ameerega trivittata, analyze the use of microhabitats by calling males and the snout-vent length (SVL) of breeding males and females, the number of tadpoles carried by the males and mature oocytes in the females, as well as the relationship between the SVL of the female and both the number and mean size of the mature oocytes found in the ovaries. Three field trips were conducted between January and September, 2009. A total of 31 plots, with a mean area of 2.3 ha, were surveyed, resulting in records of 235 individuals, with a mean density of 3.26 individuals per hectare. Overall, 66.1% of the individuals sighted were located in the leaf litter, while 17.4% were perched on decaying tree trunks on the forest floor, 15.7% on the aerial roots of Cecropia trees, and 0.8% on lianas. Males were observed transporting a mean of 10.8 tadpoles on their backs. A significant correlation was found between the size of the females and the mean diameter of the oocytes. New data were collected on the size of oocytes and no pattern was found in the type of perches used by calling males of the different Ameerega species.

ABSTRACT

Crocidosema aporema (Walsingham) is a major pest of legumes in the southern cone of Latin America. The mating behaviour of two allopatric populations (Uruguay and Brazil) of C. aporema kept in captivity was studied by observing the posture of calling females, the temporal pattern of pheromone emission and mating, and the response of males to calling females in olfactometer tests. Female calling and mating was observed during the scotophase, from the first to the seventh night after adult emergence. Male response was evaluated at night using a single calling female in a Y-shaped olfactometer. Females adopted a characteristic calling posture, extruding the pheromone gland from the tip of the abdomen. Most females started calling during the second scotophase, and all females called from the third, between the fifth and seventh hours after the onset of the scotophase. Most of the couples mated once throughout the experiment, between the third and sixth night and during the middle of the dark phase. Males preferentially chose the female arm in olfactometer tests, considering both the first arm chosen and the number of visits during the observation period. Our results describe for the fi rst time the temporal pattern associated to the reproductive behaviour of C. aporema. We also provide evidence that this tortricid is monoandrous, and that pheromones are used in intersexual communication for mate finding. Our data will be used to optimize the collection of female sex pheromones for chemical characterization in order to develop a monitoring tool for this pest.
