ABSTRACT

Pork, an important component of human nutrition worldwide, contributes considerably to anthropogenic nitrogen and greenhouse gas emissions. Reducing the environmental impact of pig production is therefore essential. This can be achieved through system-level strategies, such as optimising resource use, improving manure management and recycling leftovers from human food production, and at the individual animal level by maintaining pig health and fine-tuning dietary protein levels to individual requirements. Breeding, coupled with nutritional strategies, offers a lasting solution to improve nitrogen use efficiency (NUE) - the ratio of nitrogen retained in the body to nitrogen ingested. With a heritability as high as 0.54, incorporating NUE into breeding programmes appears promising. Nitrogen use efficiency involves multiple tissues and metabolic processes, and is influenced by the environment and individual animal characteristics, including its genetic background. Heritable genetic variation in NUE may therefore occur in many different processes, including the central nervous regulation of feed intake, the endocrine system, the gastrointestinal tract where digestion and absorption take place, and the composition of the gut microbiome. An animal's postabsorptive protein metabolism might also harbour important genetic variation, especially in the maintenance requirements of tissues and organs. Precise phenotyping, although challenging and costly, is essential for successful breeding. Various measurement techniques, such as imaging techniques and mechanistic models, are being explored for their potential in genetic analysis. Despite the difficulties in phenotyping, some studies have estimated the heritability and genetic correlations of NUE. These studies suggest that direct selection for NUE is more effective than indirect methods through feed efficiency. The complexity of NUE indicates a polygenic trait architecture, which has been confirmed by genome-wide association studies that have been unable to identify significant quantitative trait loci. Building sufficiently large reference populations to train genomic prediction models is an important next step. However, this will require the development of truly high-throughput phenotyping methods. In conclusion, breeding pigs with higher NUE is both feasible and necessary but will require increased efforts in high-throughput phenotyping and improved genome annotation.

ABSTRACT

Artificial insemination plays a crucial role in pig production, particularly in enhancing the genetic potential of elite boars. To accelerate genetic progress for semen traits in pigs, it is vital to understand and identify the underlying genetic markers associated with desirable traits. Herein, we genotyped 1238 Landrace boars with GeneSeek Porcine SNP50 K Bead chip and conducted genome-wide association studies to identify genetic regions and candidate genes associated with 12 semen traits. Our study identified 38 SNPs associated with the analyzed 12 semen traits. Furthermore, we identified several promising candidate genes, including HIBADH, DLG1, MED1, APAF1, MGST3, MTG2, and ZP4. These candidate genes have the potential function to facilitate the breeding of boars with improved semen traits. By further investigating and understanding the roles of these genes, we can develop more effective breeding strategies that contribute to the overall enhancement of pig production. The results of our study provide valuable insights for the pig-breeding industry and support ongoing research efforts to optimize genetic selection for superior semen traits.

ABSTRACT

At present, the assessment of pig welfare quality has gained significant importance, prompting the exploration of novel biomarkers for this purpose. Traditionally, these biomarkers have been monitored in the blood; however, blood sampling is considered an invasive procedure. Currently, non-invasive methods for collecting samples are emerging as viable alternatives for assessing these biomarkers. This article aims to present the current knowledge regarding the use of non-invasive methods for analysing pig welfare biomarkers, specifically focusing on the saliva, hair, faeces, and urine as matrices to determine these biomarkers. The saliva analysis encompasses various biomarkers, such as cortisol, alpha-amylase, chromogranin A, the total esterase, oxytocin, acute phase proteins, adenosine deaminase, immunoglobulins and parameters of redox homeostasis. Cortisol, a specific biomarker, can be determined in the hair, urine and faeces, while urine samples allow for the analysis of catecholamines as non-invasive markers of pig welfare.

ABSTRACT

The premise was tested that the additional genetic gain was achieved in the overall breeding objective in a pig breeding program using genomic selection (GS) compared to a conventional breeding program, however, some traits achieved larger gain than other traits. GS scenarios based on different reference population sizes were evaluated. The scenarios were compared using a deterministic simulation model to predict genetic gain in scenarios with and without using genomic information as an additional information source. All scenarios were compared based on selection accuracy and predicted genetic gain per round of selection for objective traits in both sire and dam lines. The results showed that GS scenarios increased overall response in the breeding objectives by 9% to 56% and 3.5% to 27% in the dam and sire lines, respectively. The difference in response resulted from differences in the size of the reference population. Although all traits achieved higher selection accuracy in GS, traits with limited phenotypic information at the time of selection or with low heritability, such as sow longevity, number of piglets born alive, pre- and post-weaning survival, as well as meat and carcass quality traits achieved the largest additional response. This additional response came at the expense of smaller responses for traits that are easy to measure, such as back fat and average daily gain in GS compared to the conventional breeding program. Sow longevity and drip loss percentage did not change in a favourable direction in GS with a reference population of 500 pigs. With a reference population of 1000 pigs or onwards, sow longevity and drip loss percentage began to change in a favourable direction. Despite the smaller responses for average daily gain and back fat thickness in GS, the overall breeding objective achieved additional gain in GS.

ABSTRACT

A method of calculating weighted values for objective traits from the phenotypic records of all animals in a population was devised as an alternative to the conventional method of calculating weighted values from a family selection index. The genetic improvement of this method was verified by Monte Carlo computer simulation. A base population consisting of 10 males and 50 females, and five separate generations, other than the base population that had been randomly selected, was bred for two traits with different heritabilities. The breeding values of animals in generation five were estimated using the bivariate BLUP method. The three different weighted values obtained from this method and two conventional methods for estimated breeding values of the objective traits were used to estimate aggregate breeding values for selection. The results showed that selection using weighted values calculated from all animals in a population resulted in a greater response to selection, especially when the genetic correlation between the two traits was positive, than selection using other conventional methods. The use of the method devised in this study was expected to result in a greater genetic improvement than the conventional family selection index method for pig breeding programs applied in closed herds in Japan.

ABSTRACT

Reducing pollution and carbon is essential to achieve China's goal of "carbon peaking and carbon neutrality"; however, the collaborative paths of pollution and carbon reduction remain vague and worth exploring. This paper analyses panel data from 30 provinces in China from 2002 to 2017 to determine the impact of environmental decentralization on the synergy of pollution and carbon reduction in pig farming. The result shows that environmental decentralization has a significant 'carbon reduction effect' and 'pollution reduction effect' on pig farming; it is also conducive to promoting the synergistic effect of reducing pollution and carbon emissions through supporting environmental facilities and industrial organisations. Various types of environmental decentralization have significant differences in the synergy of pollution and carbon reduction. The scale of pig breeding plays a positive regulatory role in the impact of environmental decentralization on the synergy of pollution and carbon reduction while showing regional heterogeneity. This research is crucial for advancing the green transformation of pig breeding.

ABSTRACT

The Sunong black pig is a new composite breed under development generated from Chinese indigenous pig breeds (i.e., Taihu and Huai) and intensive pig breeds (i.e., Landrace and Berkshire), which is an important genetic material for studying breeding mechanisms. However, there is currently limited knowledge about the genetic structure and germplasm characteristics of Sunong black pigs. To comprehensively understand their genetic composition and ancestry proportions, we performed population structure and local ancestry inference analysis based on whole-genome sequencing information. The results showed that Sunong black pigs could be clustered independently into a group, whose pedigree was intermediate between indigenous and commercial pig breeds, but closer to commercial pigs. Furthermore, local ancestry inference analysis revealed that Sunong black pigs inherited immune and reproductive traits from indigenous pig breeds, including CC and CXC chemokine family, Toll-like receptor family, IFN gene family, ESR1, AREG and EREG gene, while growth and development-related traits were inherited from commercial pig breeds, including IGF1 and GSY2 gene. Overall, Sunong black pigs have formed a relatively stable genome structure with some advantageous traits inherited from their ancestral breeds. This study deepened the understanding of the breeding mechanism of Sunong black pigs and provided a reference for cross-breeding programmes in livestock.

ABSTRACT

Introduction: In this study, we aimed to estimate the genetic parameters of the reproductive traits in three popular commercial pig breeds: Duroc, Landrace, and Yorkshire. Additionally, we evaluated the factors that influence these traits. Method: We collected data from a large number of litters, including 1,887 Duroc, 21,787 Landrace, and 74,796 Yorkshire litters. Using the ASReml-R software to analyze 11 traits, which included: total number of pigs born (TNB); number of piglets born alive (NBA); number of piglets born healthy (NBH); number of piglets born weak (NBW); number of new stillborn piglets (NS); number of old stillborn piglets (OS); number of piglets born with malformation (NBM); number of mummified piglets (NM); total litter birthweight (LBW); litter average weight (LAW); duration of gestational period (GP). We investigated the effects of 4 fixed factors on the genetic parameters of these traits. Results: Among the 11 reproductive-related traits, the gestational period belonged to the medium heritability traits (0.251-0.430), while remaining traits showed low heritability, ranging from 0.005 to 0.159. TNB, NBA, NBH, LBW had positive genetic correlation (0.737 ~ 0.981) and phenotype correlation (0.711 ~ 0.951). There was a negative genetic correlation between NBW and LAW (-0.452 ~ -0.978) and phenotypic correlation (-0.380 ~ -0.873). LBW was considered one of the most reasonable reproductive traits that could be used for breeding improvement. Repeatability of the three varieties was within the range of 0.000-0.097. In addition, the fixed effect selected in this study had a significant effect on Landrace and Yorkshire (p < 0.05). Discussion: We found a positive correlation between LBW and TNB, NBA, and NBH, suggesting the potential for multi-trait association breeding. Factors such as farm, farrowing year, breeding season, and parity should be taken into consideration in practical production, as they may impact the reproductive performance of breeding pigs.

ABSTRACT

Changes in pig behavior are crucial information in the livestock breeding process, and automatic pig behavior recognition is a vital method for improving pig welfare. However, most methods for pig behavior recognition rely on human observation and deep learning. Human observation is often time-consuming and labor-intensive, while deep learning models with a large number of parameters can result in slow training times and low efficiency. To address these issues, this paper proposes a novel deep mutual learning enhanced two-stream pig behavior recognition approach. The proposed model consists of two mutual learning networks, which include the red-green-blue color model (RGB) and flow streams. Additionally, each branch contains two student networks that learn collaboratively to effectively achieve robust and rich appearance or motion features, ultimately leading to improved recognition performance of pig behaviors. Finally, the results of RGB and flow branches are weighted and fused to further improve the performance of pig behavior recognition. Experimental results demonstrate the effectiveness of the proposed model, which achieves state-of-the-art recognition performance with an accuracy of 96.52%, surpassing other models by 2.71%.

ABSTRACT

To explore the application of a traditional machine learning model in the intelligent management of pigs, in this paper, the influence of PCA pre-treatment on pig face identification with RF is studied. By this testing method, the parameters of two testing schemes, one adopting RF alone and the other adopting RF + PCA, were determined to be 65 and 70, respectively. With individual identification tests carried out on 10 pigs, accuracy, recall, and f1-score were increased by 2.66, 2.76, and 2.81 percentage points, respectively. Except for the slight increase in training time, the test time was reduced to 75% of the old scheme, and the efficiency of the optimized scheme was greatly improved. It indicates that PCA pre-treatment positively improved the efficiency of individual pig identification with RF. Furthermore, it provides experimental support for the mobile terminals and the embedded application of RF classifiers.

ABSTRACT

Pork is known as one of the preferred part of meat worldwide. Especially, the belly, known as 'Samgyeopsal'in South Korea, has been preferred by consumers in South Korea. Pork belly contained various component muscles, intermuscular and subcutaneous fat. The high-fat belly cut (containing 50%-60% fat ratio) has a low preference in South Korea whereas, the standard belly cut (20%-40% fat ratio) of the consumer preference was different. In addition, the evaluation system focused on lean meat production, represented by loin eye area and back fat thickness. In this review, we discussed the pork belly structure, phenotypic correlation with lean meat production ability and meat quality, and genetic potential to confirm to possibility of application to pig breeding. Moreover, the confirmed possibilities considered that could be a base on the evaluation of standard for the pork belly as an economic trait.

ABSTRACT

BACKGROUND: Imputation from genotyping array to whole-genome sequence variants using resequencing of representative reference populations enhances our ability to map genetic factors affecting complex phenotypes in livestock species. The accumulation of knowledge about gene function in human and laboratory animals can provide substantial advantage for genomic research in livestock species. RESULTS: In this study, 201,388 pigs from three commercial Danish breeds genotyped with low to medium (8.5k to 70k) SNP arrays were imputed to whole genome sequence variants using a two-step approach. Both imputation steps achieved high accuracies, and in total this yielded 26,447,434 markers on 18 autosomes. The average estimated imputation accuracy of markers with minor allele frequency ≥ 0.05 was 0.94. To overcome the memory consumption of running genome-wide association study (GWAS) for each breed, we performed within-breed subpopulation GWAS then within-breed meta-analysis for average daily weight gain (ADG), followed by a multi-breed meta-analysis of GWAS summary statistics. We identified 15 quantitative trait loci (QTL). Our post-GWAS analysis strategy to prioritize of candidate genes including information like gene ontology, mammalian phenotype database, differential expression gene analysis of high and low feed efficiency pig and human GWAS catalog for height, obesity, and body mass index, we proposed MRAP2, LEPROT, PMAIP1, ENSSSCG00000036234, BMP2, ELFN1, LIG4 and FAM155A as the candidate genes with biological support for ADG in pigs. CONCLUSION: Our post-GWAS analysis strategy helped to identify candidate genes not just by distance to the lead SNP but also by multiple sources of biological evidence. Besides, the identified QTL overlap with genes which are known for their association with human growth-related traits. The GWAS with this large data set showed the power to map the genetic factors associated with ADG in pigs and have added to our understanding of the genetics of growth across mammalian species.

China has a vast territory and abundant resources, and there are significant differences in the development of pig breeding in different regions. Chemical oxygen demand (COD), total nitrogen (TN), and total phosphorus (TP) produced in the process of pig breeding will affect China's environmental quality. In view of this, based on the Minimum Distance to Weak efficient frontier model, this paper constructs Metafrontier-Malmquist-Luenberger (MML) index considering negative output under the common frontier to comprehensively evaluate the green total factor productivity of Chinese pig breeding (GTCP). This has guiding significance for improving China's pork production and reducing pollution emissions. The results manifest that (1) no matter under the common frontier or the group frontier, GTCP presents large temporal and spatial differentiation characteristics. Compared with the central region and the western region, the eastern region has obvious advantages in GTCP. (2) GTCP has shown an upward trend as a whole, which is mainly due to the technical progress. (3) Compared with small-scale and medium-sized GTCP, large-scale GTCP has apparent superiorities. Based on the above outcomes, this paper finally raises policy recommendations for improving GTCP: (1) give full play to the advantages of pig breeding in different regions, (2) increase the research and introduction of pig breeding clean technology and improve the application efficiency, and (3) give full play to the scale effect and vigorously develop large-scale pig breeding.

ABSTRACT

BACKGROUND: Allele-specific expression (ASE) refers to the preferential expression of one allele over the other and contributes to adaptive phenotypic plasticity. Here, we used a reciprocal cross-model between phenotypically divergent European Berkshire and Asian Tibetan pigs to characterize 2 ASE classes: imprinting (i.e., the unequal expression between parental alleles) and sequence dependent (i.e., unequal expression between breed-specific alleles). We examined 3 transcript types, including protein-coding genes (PCGs), long noncoding RNAs, and transcripts of unknown coding potential, across 7 representative somatic tissues from hybrid pigs generated by reciprocal crosses. RESULTS: We identified a total of 92 putative imprinted transcripts, 69 (75.00%) of which are described here for the first time. By combining the transcriptome from purebred Berkshire and Tibetan pigs, we found ∼6.59% of PCGs are differentially expressed between breeds that are regulated by trans-elements (e.g., transcriptional factors), while only ∼1.35% are attributable to cis (e.g., promoters). The higher prevalence of trans-PCGs indicates the dominated effects of trans-regulation in driving expression differences and shaping adaptive phenotypic plasticity between breeds, which were supported by functional enrichment analysis. We also found strong evidence that expression changes mediated by cis-effects were associated with accumulated variants in promoters. CONCLUSIONS: Our study provides a comprehensive map of expression regulation that constitutes a valuable resource for the agricultural improvement of pig breeds.

This study describes the spontaneous and experimental salinomycin poisoning associated with the use of florfenicol and warns about the effects of the administration of antibiotics to animals that receive ionophores in the feed as growth promoters. A batch with 1,200 finishing pigs fed a diet containing 30ppm of salinomycin received florfenicol (60ppm via feed) to control respiratory diseases. Twenty-seven pigs had difficulty walking, tip-toe walking, muscle tremors, and anorexia seven days after the start of treatment. Twenty-two animals died, 10 recovered, and two were sent to the Laboratory of Animal Pathology of CAV-UDESC to be necropsied. The experimental reproduction of the disease was carried out to clarify the possible influence of florfenicol on salinomycin poisoning using 12 pigs divided into four groups with three animals each, treated for 16 days with diets containing no additives (Group 1), 50ppm of salinomycin (Group 2), 40ppm of florfenicol (Group 3), and 50ppm of salinomycin and 40ppm of florfenicol (Group 4). Only animals in Group 4 became ill. The clinical disease was reproduced from the ingestion of 24.67mg/kg/LW of salinomycin and 19.74mg/kg/LW of florfenicol. Both natural and experimental salinomycin poisoning associated with the use of florfenicol caused a condition of myopathy characterized in histology by hyaline degeneration and floccular necrosis of skeletal fibers, with macrophage infiltrate, associated with the figures of regeneration in skeletal muscles and multifocal areas of the proliferation of fibroblasts, being more intense in the longissimus dorsi and semimembranosus muscles. Therefore, florfenicol can cause the accumulation of ionophore salinomycin in the animal organism, resulting in a condition of toxic myopathy.(AU)


O presente trabalho descreve as intoxicações espontânea e experimental por salinomicina associada ao uso de florfenicol e alerta sobre os efeitos da administração de antibióticos aos animais que recebem ionóforos na ração como promotores de crescimento. Um lote com 1.200 suínos em fase de terminação, alimentados com ração contendo 30ppm de salinomicina, recebeu florfenicol (60ppm via ração) para o controle de doenças respiratórias. Sete dias após o início do tratamento, 27 suínos apresentaram dificuldade de locomoção, "caminhar em brasa", tremores musculares e anorexia. Vinte e dois animais morreram, 10 recuperaram-se e dois foram encaminhados ao Laboratório de Patologia Animal (CAV-UDESC) para serem necropsiados. Para esclarecer a possível influência do florfenicol na toxicidade da salinomicina foi realizada a reprodução experimental da doença utilizando 12 suínos, divididos em 4 grupos com 3 animais cada, tratados por 16 dias com rações contendo: Grupo 1 = sem aditivos, Grupo 2 = 50ppm de salinomicina, Grupo 3 = 40ppm de florfenicol e Grupo 4 = 50ppm de salinomicina e 40ppm de florfenicol. Somente os animais do Grupo 4 adoeceram. A doença clínica foi reproduzida a partir da ingestão de 24,67mg/kg/PV de salinomicina e 19,74 mg/kg/PV de florfenicol. Tanto a intoxicação natural quanto a experimental por salinomicina associada ao uso de florfenicol provocaram um quadro de miopatia caracterizado na histologia por degeneração hialina e necrose flocular das fibras esqueléticas, com infiltrado macrofágico, associada às figuras de regeneração na musculatura esquelética e áreas multifocais de proliferação de fibroblastos, sendo mais intensas nos músculos longissimus dorsi e semimembranoso. Conclui-se que, o florfenicol tem a capacidade de ocasionar o acúmulo do ionóforo salinomicina no organismo animal, resultando em um quadro de miopatia tóxica.(AU)

O presente trabalho descreve as intoxicações espontânea e experimental por salinomicina associada ao uso de florfenicol e alerta sobre os efeitos da administração de antibióticos aos animais que recebem ionóforos na ração como promotores de crescimento. Um lote com 1.200 suínos em fase de terminação, alimentados com ração contendo 30ppm de salinomicina, recebeu florfenicol (60ppm via ração) para o controle de doenças respiratórias. Sete dias após o início do tratamento, 27 suínos apresentaram dificuldade de locomoção, "caminhar em brasa", tremores musculares e anorexia. Vinte e dois animais morreram, 10 recuperaram-se e dois foram encaminhados ao Laboratório de Patologia Animal (CAV-UDESC) para serem necropsiados. Para esclarecer a possível influência do florfenicol na toxicidade da salinomicina foi realizada a reprodução experimental da doença utilizando 12 suínos, divididos em 4 grupos com 3 animais cada, tratados por 16 dias com rações contendo: Grupo 1 = sem aditivos, Grupo 2 = 50ppm de salinomicina, Grupo 3 = 40ppm de florfenicol e Grupo 4 = 50ppm de salinomicina e 40ppm de florfenicol. Somente os animais do Grupo 4 adoeceram. A doença clínica foi reproduzida a partir da ingestão de 24,67mg/kg/PV de salinomicina e 19,74 mg/kg/PV de florfenicol. Tanto a intoxicação natural quanto a experimental por salinomicina associada ao uso de florfenicol provocaram um quadro de miopatia caracterizado na histologia por degeneração hialina e necrose flocular das fibras esqueléticas, com infiltrado macrofágico, associada às figuras de regeneração na musculatura esquelética e áreas multifocais de proliferação de fibroblastos, sendo mais intensas nos músculos longissimus dorsi e semimembranoso. Conclui-se que, o florfenicol tem a capacidade de ocasionar o acúmulo do ionóforo salinomicina no organismo animal, resultando em um quadro de miopatia tóxica.

ABSTRACT: This study describes the spontaneous and experimental salinomycin poisoning associated with the use of florfenicol and warns about the effects of the administration of antibiotics to animals that receive ionophores in the feed as growth promoters. A batch with 1,200 finishing pigs fed a diet containing 30ppm of salinomycin received florfenicol (60ppm via feed) to control respiratory diseases. Twenty-seven pigs had difficulty walking, tip-toe walking, muscle tremors, and anorexia seven days after the start of treatment. Twenty-two animals died, 10 recovered, and two were sent to the Laboratory of Animal Pathology of CAV-UDESC to be necropsied. The experimental reproduction of the disease was carried out to clarify the possible influence of florfenicol on salinomycin poisoning using 12 pigs divided into four groups with three animals each, treated for 16 days with diets containing no additives (Group 1), 50ppm of salinomycin (Group 2), 40ppm of florfenicol (Group 3), and 50ppm of salinomycin and 40ppm of florfenicol (Group 4). Only animals in Group 4 became ill. The clinical disease was reproduced from the ingestion of 24.67mg/kg/LW of salinomycin and 19.74mg/kg/LW of florfenicol. Both natural and experimental salinomycin poisoning associated with the use of florfenicol caused a condition of myopathy characterized in histology by hyaline degeneration and floccular necrosis of skeletal fibers, with macrophage infiltrate, associated with the figures of regeneration in skeletal muscles and multifocal areas of the proliferation of fibroblasts, being more intense in the longissimus dorsi and semimembranosus muscles. Therefore, florfenicol can cause the accumulation of ionophore salinomycin in the animal organism, resulting in a condition of toxic myopathy.

ABSTRACT

Intramuscular fat content (IFC) is an essential quantitative trait of meat, affecting multiple meat quality indicators. A certain amount of IFC could not only improve the sensory score of pork but also increase the flavour, tenderness, juiciness and shelf-life. To dissect the genetic determinants of IFC, two methods, including genome-wide efficient mixed-model analysis (GEMMA) and linkage disequilibrium adjusted kinships (LDAKs), were used to carry out genome-wide association studies for IFC in Suhuai pig population. A total of 14 and 18 significant single nucleotide polymorphisms (SNPs) were identified by GEMMA and LDAK, respectively. The results of these two methods were highly consistent and all 14 significant SNPs in GEMMA were detected by LDAK. Seven of the 18 SNPs reached the genome-wide significance level (P < 9.85E-07) while 11 cases reached the suggestive significance level (P < 1.77E-05). These significant SNPs were mainly distributed on Sus scrofa chromosome (SSC) 5, 3, and 7. Moreover, one locus resides in a 2.27 Mb (71.37-73.64 Mb) region on SSC5 harbouring 13 significant SNPs associated with IFC, and the lead SNP (rs81302978) also locates in this region. Linkage disequilibrium (LD) analysis showed that there were four pairs of complete LD (r2 = 1) among these 13 SNPs, and the remaining 9 SNPs with incomplete LD (r2 ≠ 1) were selected for subsequent analyses of IFC. Association analyses showed that 7 out of 9 SNPs were significantly associated with IFC (P < 0.05) in 330 Suhuai pigs, and the other 2 SNPs tended to reach a significant association level with IFC (P < 0.1). The phenotypic variance explained (PVE) range of these 9 SNPs was 0.92-3.55%. Meanwhile, the lead SNP was also significantly associated (rs81302978) with IFC (P < 0.05) in 378 commercial hybrid pigs (Pietrain × Duroc) × (Landrace × Yorkshire) (PDLY), and the PVE was 1.38%. Besides, two lipid metabolism-relevant candidate genes, the leucine rich repeat kinase 2 (LRRK2) and PDZ domain containing ring finger 4 (PDZRN4) were identified in the 2.27 Mb region on SSC5. In conclusion, our results may provide a set of markers useful for genetic improvement of IFC in pigs and will advance the genome selection process of IFC on pig breeding programmes.

This study aimed to optimise the layout of pig breeding in the south water network area and guide the transfer of pig production capacity to the areas with large environmental capacity and the main maize-producing areas. Combining with the alarm value of equivalent pig manure load on cultivated land, the comprehensive advantage index of maize and GIS (Geographic Information System), this study analysed the spatial layout planning of the pig northward movement in China. Results showed that the alarm value of equivalent pig manure load on cultivated land in other parts of the study area exceeded 0.40, except in Jilin, Heilongjiang and the Inner Mongolia Autonomous Region. The highest alarm value of equivalent pig manure load on cultivated land value of 1.96 was observed in Fujian Province, followed by Jiangxi (1.09) and Hubei (0.42). A total of 573.996 million excess pig equivalents were present in the study area. In the provinces with potential pig equivalent, Jilin, Heilongjiang and the Inner Mongolia Autonomous Region can carry the potential pig equivalent of 306.270 million. The priority target areas of the pig northward movement were Jilin, Heilongjiang and the Inner Mongolia Autonomous Region according to the comprehensive advantage index of maize. Combining with the spatial analysis method of GIS, the scheme of the pig northward movement was obtained. According to the spatial layout planning of the pig northward movement, Jilin and Heilongjiang carried 15.339 and 135.36 million pig equivalents, respectively, thereby reaching the maximum number of pig equivalents they can carry, whereas the Inner Mongolia Autonomous Region can carry 80.086 million pig equivalents. The results can provide a scientific basis for the spatial layout planning of pig breeding and environmental pollution protection in China.

OBJECTIVE: Runs of homozygosity (ROH) are contiguous lengths of homozygous genotypes that can reveal inbreeding levels, selection pressure, and mating schemes. In this study, ROHs were evaluated in Wannan Black pigs to assess the inbreeding levels and the genome regions with high ROH frequency. METHODS: In a previous study, we obtained 501.52 GB of raw data from resequencing (10×) of the genome and identified 21,316,754 single-nucleotide variants in 20 Wannan Black pig samples. We investigated the number, length, and frequency of ROH using resequencing data to characterize the homozygosity in Wannan Black pigs and identified genomic regions with high ROH frequencies. RESULTS: In this work, 1,813 ROHs (837 ROHs in 100 to 500 kb, 449 ROHs in 500 to 1,000 kb, 527 ROHs in >1,000 kb) were identified in all samples, and the average genomic inbreeding coefficient (FROH) in Wannan Black pigs was 0.5234. Sixty-one regions on chromosomes 2, 3, 7, 8, 13, 15, and 16 harbored ROH islands. In total, 105 genes were identified in 42 ROH islands, among which some genes were related to production traits. CONCLUSION: This is the first study to identify ROH across the genome of Wannan Black pigs, the Chinese native breed of the Anhui province. Overall, Wannan Black pigs have high levels of inbreeding due to the influence of ancient and recent inbreeding due to the genome. These findings are a reliable resource for future studies and contribute to save and use the germplasm resources of Wannan Black pigs.
